It has been 3 years since the Joker nearly turned Gotham into Hell, and both Batman and the criminal underworld have been quiet. That is, until someone begins killing several key figures in Gotham politics. Everyone from business men to Mayor Hamilton Hill to Commissioner Loeb is being targeted. Batman manages to track down the killer, known as Deadshot, but not before learning from Alfred that Wayne Enterprises CEO Lucius Fox has been killed. After finding that Deadshot has poisoned himself, and refuses to talk, Batman begins searching for his employer, targeting two potential mayoral candidates: Sionis Industries owner Roman Sionis, and crime boss Rupert Thorne.
Meanwhile, after being ignored by Bruce, Batgirl tries to go solo while investigating a serious of minor crimes dedicated to the Joker. After encountering a girl dressed and painted like a court jester, who claims to be mourning the death of her “Mister J”, Barbara is shot, and a young girl named Bette Kane saves her, taking her to the nearby Wayne Manor to be treated by Leslie Thompkins. When she learns she is now paralyzed, Barbara gives up her costumed life, but decides to let Bette take her place.
After nearly being killed by Rupert Thorne's new rival, “Black Mask”, Batman realizes that Sionis was Deadshot's employer. However, when Harley Quinn's crimes escalate into terrorist attacks, Bruce is forced to respond, and despite continuously telling the new ‘Batgirl’ to go home, he eventually accepts Bette after she saves his life. The two learn the Black Mask and Harley Quinn are working together, hoping to destroy the city that took Harley's boyfriend and Mask's wife from them.
After Barbara, under the name Oracle, manages to coordinate the orders of her newly-promoted Commissioner father with the strategies Bruce has developed, the police apprehend Sionis and his men, leaving Batman with one final confrontation, against Harley Quinn, and the largest bomb Gotham's ever seen. But will Batman choose to save his city, or avenge his parents, with the chance to kill their murderer?
